Mass Spectrometer Troubleshooting - Agilent
Septa contamination in wash vials or inlet liners can be diagnosed by looking for siloxane polymers in your total ion chromatogram. Each peak in the chromatogram corresponds to a cyclized (ring structure) siloxane molecule. These molecules fragment with very similar patterns. Example spectrum: Common ions for siloxane molecules: 73 147 207 281 355

What are the common contaminants in my GCMS
www.agilent.comTitle: What are the common contaminants in my GCMS Contamination is usually identified by excessive background in the mass spectra. It can come from the GC or from the MSD. The source of the contamination can sometimes be determined by identifying the contaminants. Some contaminants are much more likely to originate in the GC.

(This is often referred to as “signal-to-noise” or S/N, but background and noise are two distinct characteristics). The above example would have an S/B of 0.1.
